The variant pronunciation with stress on the second syllable has a long history in English; absence of stress on the second element of the word is reflected from the 16th cent. in the forms prothonatary  , prothonatory   (compare the corresponding forms of prenotary n.). It may have originated in the post-classical Latin proˌtonoˈtārius   and French proˌtonoˈtaire  , with gradual change of the secondary stress into primary stress within English.
